    Sidik Jari Interaksi Protein-Ligan Ansambel pada Konstruksi dan Validasi Protokol Penapisan Virtual Bertargetkan Reseptor Kemokine C-X-C Tipe 4

    Structure-Based Virtual Screening (SBVS) protocols targeting C-X-C chemokine receptor type 4 (CXCR4) have been constructed by employing PLANTS 1.2 to perform molecular docking simulations and PyPLIF 0.1.1 to identify Protein-Ligand Interaction Fingerprint (PLIF). By using ChemPLP score from PLANTS 1.2 and Tc-PLIF from PyPLIF 0.1.1 to select best pose in the retrospective SBVS showed Enrichment Factor (EF) values of less than the EF value of the reference SBVS (17.5). Nevertheless, the retrospective SBVS campaigns have also resulted in PLIF bitstrings for all poses resulted from the molecular docking simulations.In this article, binary Quantitative Structure-Activity Relationship (QSAR) analysis employing new predictors ensemble PLIF resulted from the retrospective SBVS campaings, instead of using PLIF bitsrings from the best pose only, are presented. The ensemble PLIF as predictors were calculated by taking into account all poses with ChemPLP score lower than a certain ChemPLP score as the predefi ned cutoff , and subsequently for every compound the percentage of “on” interactions was calculated for every PLIF bitstring. The predefi ned cutoff was selected by performing systematic trials to obtain a ChemPLP score as the cutoff with the highest F-score and Matthews correlation coeffi cient (MCC) value.The results showed that the F-score and MCC values could reach 0.58 and 0.61, respectively with EF value of 323.47, which was much better than the EF value of the reference SBVS protocol.Protokol Penapisan Virtual Berbasis Struktur (PVBS) bertargetkan reseptor kemokine C-X-C tipe 4 (CXCR4) telah dikonstruksi dengan menggunakan PLANTS 1.2 untuk penambatan molekuler dan PyPLIF 0.1.1 untuk identifi kasi Sidik jari Interaksi Protein-Ligan (SIPL). Penggunaan skor ChemPLP bawaan PLANTS 1.2 dan nilai Tc-PLIF bawaan dari PyPLIF 0.1.1 untuk memilih pose terbaik dalam PVBS retrospektif memberikan nilai Faktor Pengayaan (FP) di bawah nilai FP referensi (17,5). Meskipun demikian, dalam PVBS retrospektif juga dihasilkan SIPL untuk masing-masing pose hasil penambatan molekuler. Dalam penelitian yang dipaparkan dalam artikel ini, diujicobakan analisis Hubungan Kuantitatif Struktur-Aktivitas (HKSA) biner dengan prediktor baru yaitu SIPL ansambel hasil PVBS untuk menggantikan SIPL dari pose terbaik menurut skor ChemPLP maupun menurut nilai Tc-PLIF. SIPL ansambel dihitung dengan memperhitungkan seluruh pose yang memiliki skor ChemPLP di bawah skor ChemPLP tertentu dan untuk masing-masing bitstring SIPL dihitung persentase interaksi “on”. Penentuan skor ChemPLP tertentu ini dilakukan secara sistematis untuk mendapatkan skor ChemPLP yang memberikan nilai F-score dan Matthews correlation coeffi cient (MCC) paling tinggi. Hasil penelitian menunjukkan nilai F-score dan MCC dari analisis HKSA biner dengan SIPL ansambel hasil PVBS sebagai prediktor mampu mencapai nilai 0,58 dan 0,61 dengan nilai FP mencapai 323,57, jauh lebih baik dari nilai FP protokol referensi

    Pengaruh Pemberian Minyak Hati Ikan Hiu Botol (Centrophorus atromarginatus) Terhadap Kolesterol Total Darah Tikus Hiperkolesterolemia

    Research has been conducted to determine the effect of bottle shark liver oil (Centrophorus atromarginatus) on total cholesterol levels of the blood of hypercholesterolemic rats fed high fat feed.  This research was carried out experimentally using 25 male rats, aged 2-3 months with a weight of 150-200 g, which were divided into 5 treatment groups randomly, ie group K1 (normal control) were given standard feed, group K2 (positive control) given high fat feed for 7 days, while group P1, P2, and P3 were given bottle shark liver oil in a sonde with a dose of 54 mg / 200 mg / day, 108 mg / 200 mg / day, 216 mg / 200 g BW / day. Each treatment consisted of 5 rats which were examined 3 times the total cholesterol level by the CHOD-PAP method. Data obtained from examinations were analyzed using one-way ANOVA p <0.005 followed by post hoct test. The results of the P1, P2, and P3 groups were significantly different from K1 (p = 0,000). Groups P1, P2, and P3 were significantly different from K2 (p = 0,000). Bottle shark liver oil with a dose of 54mg / 200g BB / day, 108mg / 200g BB / day, 216mg / 200g BB / day each can reduce cholesterol levels by 23% or 43.67 mg / dl, 30% or 55, 72 mg / dl, and 38% or 70.94 mg /Telah  dilakukan penelitian untuk mengetahui pengaruh pemberian  minyak hati ikan hiu botol (Centrophorus atromarginatus) terhadap kadar kolesterol total darah tikus hiperkolesterolemia yang diberi pakan lemak tinggi. Penelitian ini  dilakukan secara eksperimental dengan menggunakan 25 ekor tikus jantan, berumur 2-3 bulan dengan berat 150-200 g, yang dibagi dalam 5 kelompok perlakuan secara acak, yaitu  kelompok K1 (Kontrol normal) diberi  pakan standar, kelompok K2 (kontrol positif) diberi pakan lemak tinggi selama 7 hari, sedangkan kelompok P1, P2 dan P3 diberi minyak hati ikan hiu botol secara sonde dengan dosis 54mg/200gBB/hari, 108mg/200gBB/hari, 216mg/200g BB/hari. Setiap perlakuan terdiri dari 5 ekor tikus yang dilakukan 3 kali pemeriksaan kadar kolesterol total  dengan metode CHOD-PAP. Data yang diperoleh dari pemeriksaan dianalisis menggunakan ANOVA satu arah p<0,005 dilanjutkan post hoct test. Hasil Penelitian kelompok P1, P2, dan P3 berbeda bermakna dengan K1 (p=0,000). Kelompok P1, P2,  dan P3 berbeda bermakna dengan K2 (p=0,000). Minyak hati ikan hiu botol dengan  dosis 54mg/200g BB/hari, 108mg/200g BB/hari, 216mg/200g BB/hari masing-masing dapat  menurunkan kadar kolesterol sebesar 23% atau 43,67 mg/dl,  30% atau 55,72 mg/dl, dan  38% atau 70,94 mg/dl

    CONSTRUCTION OF IN SILICO STRUCTURE-BASED SCREENING TOOLS TO STUDY THE OXIDATIVE METABOLITES FORMATION OF CURCUMIN BY HUMAN CYTOCHROME 450 3A4

    Cytochrome P450 3A4 (CYP3A4) is a phase 1 metabolism enzyme which is responsible for the metabolism of about 3040% drug in the market. This CYP3A4 is the most abundant CYP450 expressed in human body and also the one who is responsible for the biotransformation of most drugs. The competitive inhibition of curcumin (a yellow bioactive pigment discovered in Curcuma sp.) towards human CYP3A4 indicates that curcumin can be a substrate for the enzyme. In this study, in silico approaches employing molecular docking and interaction fingerprinting were used to predict the binding mode and the site of metabolism (SOM) of curcumin. Together with the SOMs retrieved previously and the list of possible reactions catalyzed by CYP3A4, the docking and fingerprinting results indicate that the most probable metabolite of curcumin metabolism by human CYP3A4 is an oxidative metabolite 1-(3,4-dihydroxyphenyl)-5hydroxy-7-(4-hydroxy-3-methoxy-phenyl)hepta-1,4,6-trien-3one.Key words: site of metabolism (SOM), curcumin, biotransformation, in silico, molecular docking, protein-ligand interaction fingerprintin

    PyPLIF-ASSISTED REDOCKING INDOMETHACIN-(R)-ALPHA-ETHYL-ETHANOLAMIDE INTO CYCLOOXYGENASE-1

    Identification of Protein-Ligand Interaction Fingerprints (PLIF) has been performed as the rescoring strategy to identify the best pose for the docked poses of indomethacin-(R)-α-ethyl-etanolamide (IMM) in the binding site of cyclooxygenase-1 (COX-1) from simulations using PLANTS molecular docking software version 1.2 (PLANTS1.2). Instead of using the scoring functions included in the docking software, the strategy presented in this article used external software called PyPLIF that could identify the interactions of the ligand to the amino acid residues in the binding pocket and presents them as binary bitstrings, which subsequently were compared to the interaction bitstrings of the co-crystal ligand pose. The results show that PyPLIF-assisted redocking strategy could select the correct pose much better compared to the pose selection without rescoring. Out of 1000 iterative attempts, PyPLIF-assisted redocking simulations could identify 971 correct poses (more than 95%), while the redocking simulations without PyPLIF could only identify 500 correct poses (50%).These works have also provided us with the initial step of the construction of a valid Structure-Based Virtual Screening (SBVS) protocol to identify COX-1 inhibitors

    Acetylcholinesterase-inhibitory peptide has gained much importance since it can inhibit acetylcholinesterase (AChE) and increase the availability of acetylcholine in cholinergic synapses, enhancing cholinergic transmission in pharmacological treatment of Alzheimer’s disease (AD). Natural peptides have received considerable attention as biologically important substances as a source of AChE inhibitors. These natural peptides have high potential pharmaceutical and medicinal values due to their bioactivities as neuroprotective and neurodegenerative treatment activities. These peptides have attracted great interest in the pharmaceutical industries, in order to design potential peptides for use in the prophylactic and therapy purposes. Some natural peptides and their derivatives have high commercial values and have succeeded in reaching the pharmaceutical market. A large number of peptides are already in preclinical and clinical pipelines for treatment of various diseases. This review highlights the recent researches on the various natural peptides and future prospects for AD management

    A Coarse-Grained Molecular Dynamics Simulation Using NAMD Package to Reveal Aggregation Profile of Phospholipids Self-Assembly in Water

    The energy profile of self-assembly process of DLPE, DLPS, DOPE, DOPS, DLiPE, and DLiPS in water was investigated by a coarse-grained molecular dynamics simulation using NAMD package. The self-assembly process was initiated from random configurations. The simulation was carried out for 160 ns. This study presented proof that there were three major self-assembled arrangements which became visible for a certain duration when the simulation took place, that is, liposome, deformed liposome, and planar bilayer. The energy profile that shows plateau at the time of these structures emerge confirmed their stability therein. Our findings have highlighted the idea that liposomes and deformed liposomes are metastable phases which eventually will turn into planar bilayer, the stable one

    Molecular Dynamics Simulations and Empirical Observations on Soy Lecithin Liposome Preparation

    Soy lecithin is a phospholipid often used in liposome formulations. Determination of water and phospholipid composition is one of the problems in the liposome formulation. This study is using molecular dynamics simulation and empirical observation in producing liposome preparations. Phospholipids 1,2-dilauroyl-sn-glycero-3-phosphoethanolamine (DLPE) were objected in molecular dynamics simulations using Coarse Grained Molecular Dynamics (CGMD) approaches. The result showed that the molecular dynamic simulations could be employed to predict the liposome size. The molecular dynamic simulations resulted in liposome size of 71.22 ± 2.54 nm, which was located within the range of the liposome size resulted from the empirical observations (95.99 ± 43.02 nm). Moreover, similar liposome forms were observed on both results of molecular dynamics simulations and empirical approaches
